Question regarding how to process focus bracket pictures

\015 There are no instructions in my manual, and nothing I can find in the software, to explain what to do with pictures taken using the "focus bracket" feature on my camera (Canon PowerShot S51S). Could someone please tell me where the instructions are, or give me the instructions? I have the three pictures, but have not been able to get my computer to blend them. (WHY AREN"T THE INSTRUCTIONS IN THE MANUAL OR ON THE SOFTWARE WHERE THEY CAN BE FOUND?!) (And I already posted this question and received an e-mail back which led me back to the question page.)\015

Focus bracketing is mostly used like exposure bracketing, in a situation where you are unsure of the focus or in tricky situation. You focus normally and the camera will take 3/5/7 shots depending on the camera and you can then examine the shots on a computer and pick the best one. If you want to "blend" the pictures together, that is called focus stacking and is hard to do unless you use specialized software such as Helicon Focus:\015\012
\015\012Even with such software, you have to make sure the subject is perfectly still from frame to frame, so a tripod would normally be required.\015\012
\015\012Also, if all you want to do is get a large amount of the scene in focus, you do not need focus bracketing and focus stacking, simply select a small aperture (large f-stop) and that will increase you depth of field considerably.

Nikon D80. It worked fine until recently (maybe after I took pictures during whale-watching in a heavy rain and camera got wet). Now the view in the viewfinder is kind of greyish and blurry. Focus area brackets in the viewfinder are now always visible and white. And when I half-press the shutter button the whole viewfinder flashes in red color. I was at a basketball game last night and taking pictures with the d80 and the 55-200 lens. All of the pictures I took in auto focus were blurry. I changed it to the S mode with shutter speed at 4000 and those pictures came out completely dark with nothing in the picture. I also have the problem of pictures not in focus. I have made a point to lock in first by pushing halfway down before snapping the picture.
