Apparently this is quite common with the earlier d90s (it happened to me) its covered by manufacturer warranty, but many say it can take up to 8 weeks for nikon to get round to repairing (im sure it only actually takes about 15mins!) I just stuck a bit of blu-tac there and forgot about it, im not that fussy about it looking perfect, seing as most of my camera gear is DIY
If you close it when it is NOT powered, does it keep on opening? if it does, you may have broken the latch that keeps the pop up from opening.

D90 flash I just bought a new Nikon D90 and I was on a shoot and the built in flash popped up (in bright sun in manual mode) and I cannot get it to stay down. the camera will work but only to 200 shutter speed. if I hold the flash down then it will work at all shutter speeds.
